Tamika Williams, who had seven points and 12 rebounds, put Minnesota ahead to stay with a layup with 5:48 left that made it 63-61.
San Antonio later cut the deficit to 68-67 on a running jumper by Marie Ferdinand before the Lynx scored six straight points on a pair of layups by Sam and a layup by Smith.
The Silver Stars tried to foul to stay in the game and Minnesota scored its final eight points from the line.
Ferdinand, Adrienne Goodson and Margo Dydek each scored 18 points for San Antonio.
Minnesota led 46-33 early in the second half before San Antonio used a 15-2 run to tie it at 48-48 with 14:11 left.
Minnesota has won six of the eight all-time encounters with San Antonio, which was known as the Utah Starzz last season.
